I started the ‘Learn HTMlL, CSS and JavaScript from Scratch’ course and then discovered that parts of this course are in two other skill paths. I signed up for these two courses but none of my progress from the course registers here even though the content is the same - do I have to redo this in order to officially complete these skill paths?

Yes, you have to redo that to complete the skill paths for now. Right now we don’t have this feature for progress shifting from courses to paths. However, it is under consideration, hopefully will be developed soon.
